A woman of your choice falsely accuses Sherlock of rape. Maybe Kitty Riley is embittered by his treatment of her and claims he assaulted her (I totally got the "scheming liar" vibe from her). Or maybe Moriarty sets him up to smear his name in a particularly deplorable way. Regardless, he's soon under investigation for a crime he didn't commit.
John stands by him every single step of the way. In fact, mostly everyone (except maybe Donovan) stands by him because the idea of Sherlock raping someone is so off-the-wall insane that nobody can really comprehend it, but rape is something that should always be taken seriously, so it's no surprise when the allegation is further looked into.
Bonus points if Sherlock and John are romantically involved and John is brought in for questioning. Double bonus points if it's Lestrade doing the interrogating and has to ask uncomfortable and embarrassingly personal questions about their relationship (has Sherlock ever forced you to do something you didn't want to do, etc). Triple bonus points if, despite everyone's best efforts to be as subtle as possible after the accusation is made, the case goes very public and Sherlock is vilified and he and John are harassed and stalked and threatened--all while trying desperately to clear Sherlock's name so that they can move on with their lives.
If possible I'd prefer a happier ending, which I realize might be a stretch since the subject matter is pretty grim. Also, there doesn't have to be any sex, but if there is, top!Sherlock only, please. Other than that, go wild!
