Mary is not pregnant. Sherlock is. With John's baby.
Mary forgives John for cheating on her before their wedding. But now that they learn that Sherlock is pregnant, Mary softly starts turning John against Sherlock, trying to convince him that Sherlock won't make a good parent at all, and maybe the child will even be in danger with a parent like Sherlock. She suggests taking that baby away from Sherlock once it's born, for the baby's good and safety. At first John doesn't like the idea at all. It's terrible. The baby is growing inside Sherlock and, of course, Sherlock loves it. Taking the child away would be an appalling and unfair thing to do, simply not acceptable.
And yet, eventually, Mary manages to convince John that they should raise John's baby and it will be better for everyone.
Sherlock is in love with John, but can't have him, so, while it terrified him at first when he learned about the pregnancy, he admits to himself that at least now he's got his and John's baby, and maybe it'll make things less painful for him.
When he learns that Mary and John want to take his baby away, he's frightened and his pregnancy becomes very stressful and complicated as a result. It's his baby!
I don't mind if Mary and John succeed. Maybe they manage to do it legally through the court and the baby is practically torn from Sherlock when it's born. Maybe Mary uses Sherlock's depression and weakness to trick him into giving the baby away and signing the papers "of his own free will". Distraught, Sherlock can turn to drugs or get into a mental hospital after breaking down so badly that he needs treatment.
But maybe in the end John realises what kind of a terrible thing he has done: betrayed his best friend who's in love with him of all things and gave birth to their baby, so John gives the baby back, and maybe even leaves Mary and gets together with Sherlock (once Sherlock forgives all the pain John has caused him).
I don't mind either ending, I just want a lot of angst and heartbreak, regardless.
Alternative version: John knows nothing about Mary's plan to take the baby away. She does it behind his back, convincing Sherlock that John is in it, too, and that she and John both want this baby. So, she secretly terrorises Sherlock while he's still pregnant. Maybe later she makes it look like Sherlock has given the baby away so his child will be raised by its father, with two parents and in better conditions (I like Dark!Mary >:)). It would be nice if John learned the truth and immediately started to fix everything. But, then again, it's up to a filler.
